Don't worry about it, Arrow. MatrixTN is correct, of course, but Radix does operate independently of Twin Galaxy rules. Generally, the rules are relatively equivalent, but Radix does reserve the right to make his own, distinct exceptions.

I'm suprised that people have had trouble with the Gamecube controller when playing Sonic. I haven't had any difficulty. (At least with the analog stick. I can see people having trouble with the D-pad due to it's size.)

I played the cube version of SMC before I got the PS2 version myself but I don't remember having any problems either. I don't know which direction of control my friend prefers for that matter.
I still don't know what I'm going to prefer. I'll have to do some messing around beforehand.
Speaking of which, I had the intention of starting my Sonic speedrun from a used file with all Chaos Emeralds collected, and one Super Emerald. Collecting a Super Emerald would prevent you from changing into Super Sonic, so it has no effect on game play besides letting you play the Doomsday Zone at the end of the game (which wouldn't count towards the final time, much like NintenDan's Sonic Advance speedrun didn't count Moon Zone).
usually the first person who does a run decides with the community if applicable what the category is going to be like. that sounds like an acceptable methodology for any% to me.

I guess that would be acceptable, but I'm rather of the opinion that it'd be easier to just start with a clean file. Especially if Doomsday won't count towards the end time anyway, may as well not even bother with it.
And yes, Sonic games have plot. Not enough to get in the way, but enough so that if you're looking for it you can appreciate it.

I was actually looking forward to seeing someone really good at the game do the Doomsday Zone, but that's just me. I guess Super Sonic's probably slower than Hyper Sonic anyway(then again, maybe not as when I, erm, inserted Tails into the Doomsday Zone he seemed to go as fast as Sonic which was jointly faster than Knuckles- game forcing Tails into his non-existant Hyper form or the two are the same speed).
