Use \ before commas in usernames
I recently submitted a run that beat the current record by about two minutes when I realized that I had a very sloppy section during the run. While my run is going through the verification process, I improved my run by another 40 seconds. Should I re-submit my run, upload the new run as new files with the upload key, or something else?

In your case you can re-submit the run. Upload the new run (with a slightly altered name so we can differentiate) under the same original upload keys and we'll push it to verifiers.

As a verifier, I really think you should be sure your run is as optimal to the used route as you can make it before even considering submitting. It's not just that submitting twice creates unnecessary work for an already swamped process and delays other peoples runs as well, but it paints a bad impression of the runner as far as how much work they are willing to put into polish.

Well, it has happened to me before during verification.  I submitted, and shortly after the verification began, I discovered a brand new glitch which ripped minutes off the time.  It happens.

SDA wants the fastest runs that people are willing to record in high quality and submit - please don't hesitate to submit improvements just because it means work for the site admins (especially when a run is still in the submission/verification stages, it's pretty minor effort on our part to take in new video files & comments).
The worse part from the runner side about finding improvements just before you submit / in verification is if you include audio commentary. Lordy, I think I've spent longer talking about Air Ranger than the collective world has playing it.

mrprmiller, that's a different case, I grant you. I was mainly talking about polish. There was a rejected run last year where the runner admitted to doing less than 20 attempts, and it showed.

And if admins say taking in more submissions is not a problem, then that trumps me saying it is, obviously. Sorry.
