Oh, wow, I didn't realize it was that bad. Yes, that was my poor attempt at recording the PC speaker audio through alligator clamps (that was my EGA run) a wire going from the speaker output on the board to the soundcard's PC-SPEAKER in jack. I'm going to change this and actually mic the speaker directly. If it syncs up fine with the audio, and there's no buzzing and/or background noise, do you think it is safe for me to record my 6:40 run this way?

yeah, it doesn't have to be perfect, and yua will handle normalization of the volume level for you, just should probably sound better than that previous sample did, haha.
