Im doing a speedrun of the original Ghost Recon which has unlockable characters you can get by doing bonus objectives.

Am I allowed to use an unlockable character in a mission which I would not have been able to use in a linear run?

Ex: If I skipped the bonus objective in the first segment (mission 1) and did not unlock the bonus character can I use that character for the second segment (mission 2)?

Sounds more like a no because you didn't execute the task that unlocks the bonus character.

For example in Super Mario Galaxy.
You end the first segment with 4005 star bits, the next segment of the recording should start off with 4005 star bits.

Unless there's some sort of New Game Plus thing going on, no. If you want to use something in a normal segmented run then you need to make getting it part of the route.
