Dzip seems to work very well on most archives, but some cannot be opened. For example, when I try to open files, like id1\pak0.pak, I get the error message "PAK0.PAK is not a valid pak file".

Anyone know what's up with that?

I'm addicted to games
This is because of the patch to 1.06.  It included a new progs.dat, but instead of deleting the progs.dat that's in pak0.pak and replacing it, they did a hack method of just adding it to the end and then changing the pointer to the filename.  That makes the directory not at the end of the file, so Dzip will refuse to open it, because although it is well-structured, it's not the format Dzip expects, so if you opened it and made any changes (like renaming something), the new progs.dat would vanish and corrupt the file.
