Does anybody know if the HD collection for Sly Cooper has any differences that might affect a speedrun, primarily for the first game. And even if you don't know specifically what those differences might be, is it just frowned upon to run that version of the game for one reason or other?

Just because an HD remake is different doesn't mean it's frown upon. It may be a different category than the original release though.
I haven't really seen any reason as to why it would be either faster or slower, just prettier.

And I know that it's just prettier, but some of those remakes can punch out some bugs, or add some new ones, which is why I'm asking

I've actually done some work running Sly Cooper, and this is what I've found. There are three versions of every original Sly game: the PS2 version, the PS3 disc version, and the PS3 version you can buy on the PSN. There are differences between these three versions that I will outline below.

Sly Cooper and the Thievius Raccoonus -- The PS2 version is the fastest because it has more time-saving glitches. Some of the glitches got patched in the PS3 remakes, so the choice there is pretty obvious.

Sly 2: Band of Thieves -- I've done the most work with this game, and I can say without doubt that the fastest version is the PSN download. Digital copies of games tend to run faster than disc versions, and since there are no significant differences between the three versions of this game, the PSN version is your best bet for speed.

Sly 3: Honor Among Thieves -- I haven't done quite the work in this game as I have for Sly 2, but I imagine that the fastest version is the PSN download. 2 and 3 are very similar games in terms of the engines used, so I can't imagine why the PSN version wouldn't be the fastest one. Like in 2, there are no known significant glitches in any of the versions.

In summary, the PS2 version of Sly 1 is the fastest, and the PSN versions of Sly 2 and 3 are the fastest. That should help you decide what versions to get to get a low time. As for separating the games into different categories, I doubt that will happen. 2 and 3 feature nothing but load time differences, and if you really want to speed run 1, it makes no sense not to choose the PS2 version unless there's a PS3-exclusive skip that saves more time that hasn't been discovered.

You don't want to run any PS3 version of Sly 1, disc or download, because some of the time-saving glitches were patched. The PS2 version of Sly 1 is therefore the fastest.

Cheers bud, I'm looking to get into sly running, but i'm finding it hard to find a ps2 and a copy of the game that isn't internationally shipped. Also, does pal or ntsc have any speed altering differences?

Pretty sure the game runs at 50fps on a PAL ps2 while NTSC has 60fps

PAL usually isn't as fast as NTSC I think for those precise framerate reasons. I could be wrong though.
