I just got a new PB in X5 Any% which I plan on submitting, but it has the new enigma shot manipulation:

You have to quit, watch the demo until the right time and reload the run.

But the question is: in the SDA rules, is this still considered single segment?

Yes, your run would be considered Single Segment - we'd just note on the game page that a reset/reload was used for Enigma manipulation.
