This very well could have been answered somewhere, and I either missed it or misunderstood. I apologize if I was blind to something.

I'm running Jedi Knight II: Jedi Outcast in a single segment. In this game, you have quicksaves and menu saves like you would in half life or a similar game. Is it okay to quicksave at a potentially dangerous part in the run and reload if I die if the timer keeps going? Or is that considered segmenting a run? I also imagine that a half second is added every time I do a quicksave, or menu save?

That's either segmenting, doing SS with resets (but not because it saves time), or just bad playing.

Either way I don't think it would have the intent you want.
I ask because there are a few times in the run where you can save minutes of time just by doing one shortcut, but I don't know what's generally accepted.

Sounds to me like that's something better suited to a segmented run if it's really that risky.

People do some pretty crazy risky shortcuts even in a single-segment run, though.
This game deserves a single segment, as there are already multiple segmented runners for it. But if I can't (legally) do quicksaves during a run like that, then I'll just get good at the game.

One more question though, does this refer to a single segment or a segmented run?

This penalty counters a common problem where games drop frames immediately after a load and discourages players from potentially using thousands of segments in a run. The half second penalty applies to both quick-saves and saves made through a menu, but menu time is not counted when saving in a menu. We do not apply a penalty for segmentation in games where saves can only be performed at save points or in games where players warp to a predefined location upon reloading, since only being able to save at save points or reload at warp points is itself a restriction on segmentation.

Segmented. Single Segment runs don't use quicksaves unless doing so saves time (save warping or something of that nature).
