What is a man?
Megaman 4 (IV)  to GameBoy. As a kid I finished it about 20 times when me and my folks were on trips and on the road.
I've never hard anyone reference Megaman IV to gameboy like EVER, but it has great music



, and overall is one of my favourite megamans.
It's also why I first was confused when seeing megaman 3/4/5 to NES, because the evil bots you fight in GB IV are:
Toad Man, Ring man, Flash man, Pharaoh man
Napalm man, Charge Man, Crystal Man, Stone Man
Few games for the NES i probably played more than they deserved (though i still enjoy them, as there are redeeming facets to each): Mickey Mousecapade, 3-d World Runner (i guess technically it's called The 3-d Battles of World Runner), Rainbow Islands (Bubble Bobble 2....kind of, at least that's what they say), Rambo (surprisingly similar to Zelda 2), and probably several more I'm forgetting.
Sega RPG Fanatic
Two that come to mind for me are Golden Axe Warrior and Golvellius on the Sega Master system.  I played the crap out of both of these games as a kid and am now really getting into Golvellius again, and working on speedrunning that game
F*ckin' sanity effects...
I've said this in another topic, but it's Sphinx and the Cursed Mummy for me.  PS2/GC/Xbox-era platformer/Zelda-clone.  Wonderful puzzles and exploration.  Good atmosphere.  Bosses are kinda meh, but the rest is soooooo good.  The Mummy puzzles are some of the best in the genre.
Viking it up
Super Nova aka Darius Force for SNES.  Not as good as Gradius for play flexibility, but just as hard and the music's actually better.  (If interested, check out: www.youtube.com/watch?v=Jz3G2Q7lL34)

The Addams Family: Pugsley's Scavenger Hunt for SNES.  Seriously underrated platformer.  Tight controls (with slippery floors), great level design, graphics, sound, the whole package, and hard.  I really have no idea how so few people know about this game.  It surprised some people at SGDQ.

Gradius V for PS2.  I've met a lot of Gradius fans who didn't know there was a fifth installment... I didn't myself for a while.  The gameplay is tight, though beyond some new visual effects and a cheesy time travel "story," there isn't much that's new to the Gradius franchise.  The music is top shelf, thanks to the master of masters, Hitoshi Sakimoto (Final Fantasy Tactics, Final Fantasy XII, Radiant Silvergun, Odin Sphere).

Shantae for GBC.  Just got a re-release on the 3DS VC, good thing since the cartridge would run you $250.  Combines Zelda dungeon elements with tight, difficult platforming, shapeshifting at will, and one of the best soundtracks I've ever heard for a handheld game - they gave the composer a free hand.

I'm sure I'll think of more, but that's the short list.

Metal Saga for the PS2. Post-apocalyptic sandbox RPG where you get to fight/collect tanks and have dogs with back-mounted cannons fight for you. Sure the animation is pedestrian at best and the lack of progression can leave you feeling lost, but in how many games can you fight with TANKS AND DOGS WITH CANNONS? (I'm a sucker for games with heavy customization.) Hey, Atlus did bother publishing it so it can't be all that bad. Right?

Shadow Hearts series.  Easily one of the most underrated RPG series on the PS2.  Loved the setting and the combat system.  I've only played the first two games but I want to get the third one if I can find it.  The first one was good, but the second one is easily one of my favorite games of all time.  It helps that Yuri Hyuga is an amazing protagonist in the first two games.

Panzer Dragoon Orta.  I hold this game dear to me, as it's something I used to play a lot of when I was younger.  Really tough on-rails shooter, but really loved the atmosphere and presentation.  It still looks good, even by today's standards.

One game I still love is Mystical Ninja Starring Goemon for N64.
I don't know how well known it is (or was) internationally, but very few of my friends knew about it back in the day.
I really enjoyed playing Zone of the Enders: The Fist of Mars for GBA as a kid.  I didn't even know it  was a part of a series,  I just randomly bought it and really enjoyed the story, battle and tactic system, and characters.  I liked how you could eliminate the RNG of combat by manually targeting and dodging enemies.  I thought it was cool that in order to get a critical strike, you had to target the bulls-eye.

Haha. You might be right about that. It must be that the graphics seemed straight out of an NES game. And I didn't like the game, I loved it. Hah.

In that case, I'd have to go with uncharted waters though i don't know if the NES version was "unknown or forgotten" enough.  Maybe Rivercity Ransom if that's the case.

I think River City Ransom is more well known. I have Uncharted Waters on my list of games to try (I have the SNES port though).

One of the problems with these sort of "unknown/forgotten/underrated" lists is that it always depends on where you lived. Like I knew Uncharted waters was very popular in Japan and a few other places in Asaia, but hardly known by people in the states. I remember it being  massive PITA to get a hold of the game. Also, the internet. Now that the internet is ubiquitous, you finally get sort of a "world view" of things,
Prince of Persia Speedrunner
Honestly it surprises me how no one plays most of the Prince of Persia games on this site. I've been browsing for a while and there are a few threads about it but when it comes down to it not many people play the original on PC. There are still a few but it seems to be such a good speed running game. Not the highest in terms of optimization but still pretty decent.

The one that EVERYONE forgets is Prince of Persia 2: The Shadow and the Flame. Elbryan is the only person to have run it I believe but it's an amazing game in my opinion and there are lots of glitches/tricks in the Initial Release version of the game.

Someone mentioned Crystal Caves, but also Monster Bash (which is unfairly tough) and Secret Agent (which is very much like Crystal Caves).
The Speedrunning Teacher
Anything by Treasure. Guess that would include: Gunstar Heroes, Dynamite Headdy, Guardian Heroes, and Mischief Makers. Amongst others.

Cyborg Justice is another one that I loved as a kid.

Vaguely related, Darkstone was a 3D Diablo-esque game before 3D Diablo-esque games were a thing. That game was my introduction to the genre, and in all honesty I have to admit I like it more than Diablo 1. Learned years later that Delfine Software (Out of this World) were behind the game. Recall the town music being pretty neat, too. Probably doesn't have enough depth to be enjoyable nowadays, though.

Another PC game from the late 90's I would like to mention is Warhammer: Dark Omen. Spent a ridicilous amount of time on that particular game. Pretty darn unforgiving, too. Regrettably, getting it to run on anything past Win 9x is a bit of a pain. Your PC is awesome! Graphics set to highest! Oops, highest settings crash the game! No, of course there's no safe mode. In the end, the crashes are caused by something as silly as coloured mouse cursors. Go figure.

Regarding consoles, I rather enjoy Magic Sword (SNES). Despite its simplicity it's actually an awful lot of fun to play occasionally. Also, GET ME ESCAPE.

Regarding Treasure, Ikaruga's pretty darn sweet. Game's got some sweet-ass music, and superplays are a blast to watch.
