My brother just found this tonight while playing through the game casually and was able to replicate it.  It's consistent on emulator at least.  No idea if anyone else has seen this before.  You apparently wrong warp to the end of stage without having to fight Chill Penguin.

I think either you're playing with a bad ROM or using a bad password. I noticed that several of the health items drops just disappear too.

Definitely not using any passwords, bad ROM is an option possibly, but it came from a very big site, not randomguyscoolromsetheredotcom or something.  Will check out other ROMs in the morning.

My guess would be that it's like previously mentioned a bad rom or an issue with the emulator since you are loading a state and sometimes weird things happen when you load a save state. Is there any chance you could reproduce it on real hardware?
Also, stop using ZSNES.

It's outdated and inaccurate. (It's also not accepted for speedruns.) It's entirely possible that the ROM is legit and that is a glitch that only occurs when played in ZSNES.

I'll give it a go in Higan and see what happens, as well as try another ROM or two.  Like I said, my brother found it while messing around and sent me his YouTube video all excited and asked if I'd look into it.

Oh, it's the game's copy protection. It kicks in because the emulator you're using doesn't map the game correctly, and Capcom put this protection in as a way to detect copiers. Your video fails to show that you get warped back to the intro stage, too. :p

Haha, I don't have the end of the video.  That's awesome.  Ah well.  Posted for answers, and answers I got :).

What's that gemma?
It's a real shame that ZSNES remains the most commonly used emulator among casual players.  It's inferior to more modern emulators in so many ways.

I guess it's the same problem as Visualboy Advance for GB/GBC games. Both are pretty popular emulators and I think they are the first best solutions when you type "snes emulator" or "Gameboy emulator" in google. And casual players won't really care about the inaccuracy of an emulator so they will take this first best solution.

I can confirm this. The top listed emulator is indeed ZSNES, and it's the top result on Google, bing, yahoo, and probably other sites that I never used to do for search results.
